It's possible that the cable had one or more bad pairs and was running at 100mbit instead.
As for migration assistant, it's a horrible idea to us moving from a PowerPC to Intel computer. There's tons of little extra powerpc applications and background processes that could be copied and would take days to figure out what all they are. (Just ask dksun)

So, what's the answer to the migration question? Should I have loaded all my apps onto a clean Intel OS install?
Is there another thread already addressing this issue? I'm having a hard time finding one.

Clean is probably better in the long run. You can copy over your documents on your own.

migration assistant doesnt miss all of the invisible files that OS X likes
it does exactly what it says it will do, it doesnt overwrite any files
