They transcode to flv and h.264 or some other MPEG format now, for most videos, I think. If YouTube is not whitelisted in CTF, click on the "gear" in the upper left of the YouTube video window to get the menu. There will be an option "Play Fullscreen in QuickTime Player". It will play a lot better. I just wish CTF had this option for all Flash video. So far I've only see it in YouTube. Also, this won't work if you have YouTube set to use the HTML 5 beta.
