Honestly, I've found iBooks on my iPad handles ePubs best.
Download the ePub, drag it over to iBooks, boom. Done. (I think there's a setting you have to do in order to sync your desktop version of iBooks to your iPad version)
Beyond that; download it on your Mac and then email it to yourself, and open it from within your Mail program on your iPad, and it should launch into iBooks.
