The price differential is so slight that I opted for the Apple Certified for my new MacPro, mostly because of all the problems that I had with my G5 tower.
With the G5, Apple support had me remove all the non-Apple memory, as if that would be the source of the problems that I was experiencing. This was, even though the Apple Hardware Test showed no problem with the memory.
I figured that even a little tilt in the direction of meeting Apple's standards would give me some peace of mind.
In the meantime, I'm back to having the same double mouse click problem that I had with the G5
