Optimistically, the drive's OK and there's something goofy about the way it's connected or jumpered. Or small chance that your other drive is causing the errors.
Less optimistically, the drive's not OK.
Have you done a low level format?
Normally one would use Disk Utility to erase it, which would involve overwriting the directory and would not leave anything to "flush."

After some tense hung finder moments, I erased that backup partition, the drive then acted healthy again, I vigorously flushed the errant troublemaker file*, repaired perms a couple of times, and tried to backup once again.Can you explain this more clearly? What exactly do you mean by "erased?"
