mkv to avi (and keep audio!)

Don't mess with avi, just turn it into a mov.

Install Perian, open the file with Quicktime (Pro), and wait for it to load completely. Then select Movie Properties, and extract the video file. It'll open in a new window. Go back to the mkv window, select movie properties again, and extract the audio file. Select all and copy on the audio, then go back to the window with the extracted video and Edit > Add To Movie (don't Paste). Save As a .mov and you're done.
