Restoring Safari 3

You really need to start from scratch at this point. Safari 4 is probably not the problem. Even if it is, just click ignore on the Safari 4 update. It isn't mandatory.

What do you mean by update? I would have done a fresh install, updated the system, installed all my apps, and then manually moved over my data.

A bad sector on your drive could be causing a problem. If the drive is still in pretty good shape, a fresh installation might fix the problem.
