The point of the pizza stone is to absorb and then radiate heat evenly for those items that you're cooking on the stone.
I'm guessing, but I think that it may well block the direct heat from the lower element for those items on an upper-tray, but if so then you just need to pre-heat your oven a bit longer and you will probably then benefit from the more even distribution of heat. If it's electric, the extra pre-heating time may waste some power. If it's gas, I wouldn't worry.
Not sure about the case with a convection oven.
