This may be a dumb question, but did you format the new drive with Disk Utility?
Also, was everything working properly in Panther?
It sounds as if you are removing the original drive and replacing it with your new drive. Why didn't you just add the new drive in the second bay? Or am I mistaken about this?
I'm sure there's a solution for you, so take a tranquilizer if you have one and go to it
I've had a number of strange quirks with my G5 2.0 and after a bunch of trial and error experiments with the usual fixes, I finally worked it out. I'm sure you will, too.
